How the upgrade order gets ranked
The rule is one line: payback = cost / income boost. An upgrade that costs 500 and adds 12 cash per second pays itself back in about 42 seconds. One that costs 4,000 for 44 per second takes over 90. Buy the shorter payback first, every time, and the extra income funds the next purchase sooner. That is the whole best upgrades logic, done live on your numbers rather than a fixed tier list that ignores what you can actually afford.
Water is the bottleneck almost every machine feeds on, so water and throughput upgrades tend to pay back fast in the early game, which is why the seeded order usually leads with them.
